I feel like at least for the config system that I'm on, the Borderless settings for the game probably needs some additional argument to make the Start Menu disappear, or maybe it's the window (Avorion) not being the dominant window (sorry forget what it's called). There are many games with borderless that works correctly, the entire game window is shown, no start menu still being there; and there are other games that do the same thing that Avorion does as of right now: Borderless, but the Start Menu is still showing. (for my Linux setup)
I'm sure other Linux folks with a different variant it is actually borderless, but mine: Arch-Linux, KDE, Wayland; the Start Menu is still shown.
