While it's not the logistics center, with 2.0 there will be some changes that ease inter-factory trade by a lot. Should make the logistics center obsolete.

You can repair block by block, or have all missing blocks restored for a relatively small amount of resources, or discard all blocks so that you can continue building.

Use the cruiser control mode. You can switch to it either in the control settings or you can configure it via the control settings to be hot-switchable with F2.

Yes, repairing (partially) destroyed ships and saving the blueprints of your current ship has top priority. It's also useful if you want to create copies of your ship maybe.
